Please delete if the title makes makes no sense. I'm just trying to get some info in terms of git/github project management.

I have a git/github project (
agentscript.org) which has two folders, docs/ and models/, which contain (Makefile/Cakefile) generated html. Both change every commit. They are *completely* integrated into the project's source.
But I'm told gh-pages are the only solution for this and that github may soon block my current solution.
Here I come against my lack of serious git-fu: I apparently not only have to branch the project for gh-pages, even though each commit changes both dirs, but I have to do some rather opaque, at least to me, github stuff to make it all work.
Does anyone have experience in this area? Is it as awful as it sounds? Or is it really trivial and I'm just too noob to handle it?
